Stunningly gorgeous and expensive. A great surf and turf spot with stellar views of the city. Definitely more enjoyable if you are traveling on an expense account but worth a visit for a special occasion.
For a budget-friendly alternative, visit for brunch. The brunch course is good value. You won't get the night time views but you may catch that rare glimpse of Mt. Fuji.
Note: the bar here is the famous Lost in Translations bar. Table charges are steep but you will have already spent the bomb on dinner so why not indulge and enjoy a little jazz.

Doesn't sound Japanese and the food isn't really either, but this is the restaurant in which they shot Lost in Translation. Great view of the city there and up on the top (52nd floor) of the Park Hyatt in Shinjuku. Not cheap but do a great brunch.
